to be fair, i can see reasons for why you might want to clone a site without the corresponding cron jobs, but then i can also see reasons for why you would want to clone the cron jobs as well..
i think a decent compromise here is to have it either clone/not clone cron jobs by default, but also have a check box that can be selected during the cloning process to choose the opposite action.
could possibly go further and have it list all that websites cronjobs and let you select/deselect each one for cloning, but that's probably overkill.
