The config files in ...nginx/vhost_includes/ are not getting removed after deleting the related website.
in ...nginx/conf.d/ the config files are getting removed.

Adam This should be harmless as they're no longer included when the main virtual host file is removed but you're right they should cleaned up, we will improve this.
They are not harmful, but they are junk and should be cleaned up. Please add a "Cleaning" option on the CP as well, like RunCloud.
We've seen similar things with folder names too, also when moving between servers, this happens.
